INTRO
Light flashed through the small gap in Joe's bedroom curtains, hitting him straight in the face and waking him. Startled he jumped out of bed falling over his bed side table. Seeing the time was only 2:32am and that the light was continuing to flash outside his window, he thought out loud 'What the hell is going on out there.' Walking over to the window he drew back the curtains and stared in astonishment at what confronted him.
PROLOGUE
Joe a full blown atheist could not believe what he was seeing. What was on the other side of his window could only in his mind be something he did not believe in, as what floated just a few feet away from him was what could only be described as an Angel. Joe quickly closed the curtains before closing his eyes and saying to himself, 'It cannot be real, it cannot be real.' Opening his eyes again he saw the light still flashing through his window. Tentatively he opened his curtains a fraction and peeped out to see the Angel like light still floating in front of his window.
'Joe do not be afraid I will not hurt you.' came a voice in Joe's head.
'This isn't real, I must be dreaming.' Joe thought trying to shake the voice from his head.
'This is real, I am real,' Came the voice again, 'I have come to show you the truth about your people and to tell you that you are the one person who can save mankind from themselves. You will be the salvation of your people. I am your Angel of destiny.'
'I do not believe in God and Angels so you cannot exist.'
'I do exist and so does God, but you need to come with me so I can show you the truth of your existence. You must come with me so I can tell you what is needed of you to help mankind.' The Angel like creature held out its hand and Joe unable to stop himself was drawn towards the now fully open window. Climbing on to the sill Joe stepped out of the window without thinking and his foot landed on what felt like cotton wool.

CHAPTER 1
Joe's body sunk slowly through the cloud like object until he was fully encapsulated by its fluffy cotton wool like softness. Looking up he watched as the creature moved gracefully towards him before circling him and heading off up the road. Joe did not even feel the cloud move as it started to follow.
Joe felt a slight bump and looked up to see that they were no longer in the city but on its outskirts.
‘Why are we here?’
‘It will be easier to tell you what I’ve been sent to tell you while there is no one around.’

Looking for some helpful comments for my story.
I like the start of it, you have a good concept. It could use a bit more detail in the Intro and in some places in the prologue, but you have a pretty good beginning.
